1. is the “water” at the bottom of the cistern actually water or stomach acid

No and no. It acts like stomach acid, but if someone inspects it, it is not the same composition as a mammal's stomach acid.

2. can the flesh wall be repaired or “healed"

Yes, it can be healed through healing magic. It won't suddenly seal up, though. It will take a lot of effort to heal it. It will also slowly heal itself.

3. can anyone ride out the end of the loop in the stairwell if they manage to barricade/heal up the flesh wall

No, they won't be safe in the stairwell. Even if the wall is fixed, the stairwell sort of compressed at the very end of the cycle, like it and everything in it are being compressed and sucked into a vacuum.

4. can anything be heard down in that large cistern (ie. voices, blood pumping, beating heart?)

No, it is eerily quiet.

5. What if someone holds someone down in the water and doesn't let them up?

Well, they surely will get eaten up by the acid if down there long enough. However, the person holding them's hands or feet will be at risk as well.

6. are the wounds left by the water the same as the wounds left by the doubles

No, they are different. The doubles rotted PCs ala necrotic magic. The water burns flesh away like acid.

7. can the water be contained at all or will it eat through anything used to transport it

It can eat through anything. Except if they decide to make some sort of container out of the flesh. Which, I guess, they could. Sickos.

8. Is the flesh alive? Is it human, partly human, or all not-human? Does it resemble the flesh people sensed in the alien abduction tentacle hell? Does it have a human or human-like nervous system? If so, can that nervous system be manipulated?

The flesh is alive. It isn't fully human, it isn't fully not human. It is similar to the flesh during tentacle hell (in fact, it is the same). It has a nervous system that is not human like at all. The nervous system can potentially be manipulated, but the power needed would be massive.
